I just bought a netgear 16 port switch that i hooked up after my asus rt-n66u router. Should i use any of the 3 empty router ports or hook all of my Ethernet cables to the switch only? Is there any differences.

The ethernet ports on your router are: 10/100/1000/Gigabits BaseT

Depending on the Netgear switch you are using, it may not support the 1000/Gigabit level. If it actually does, then any port should pretty much be the same.

If not, accessing the Internet will not be affected by using slower ports unless your incoming bandwidth exceeds the capability of the switch.
