Computer very slowly opens programs, start up takes ages.

Lately my computer started to act very slowly, programs open up after 10 seconds of clicking on them, disk usage in task manager shows 100%, even though the read speed doesn't exceed 10 MB/s on any of the tasks. Also, like a month ago, my boot up time went from 2-5 minutes, to full hour. When booting up it shows Motherboard information and such. Games also load very slowly but by performance they run quite ok.

Seeing all the problems it looks like my HDD is failing, but S.M.A.R.T data in various disk checking programs like HD Tune and Western Digital LifeGuard diagnostics shows that everything is fine. I also defragged all the fragmentations, looked in various forums for fixes, but nothing really worked. The WD LifeGuard diagnostics after extended test found some broken sectors which could be repaired, but after pressing the "Repair" the next message popped up saying "Couldn't repair broken sectors".

No viruses had been found, so I don't think its the case.

Could this be that my HDD is dying? I'm not 100% sure on this so I'm asking your help.

System specs:
HDD: WDC wd10ezex (about 65% of space used)
Mobo: H81M-S1
CPU: Intel Core I3-4130
GPU: AMD R9 380 4GB
PSU: some brand-less 500W (I ordered the XFX TS 650W which is coming)
RAM: Kingston 4GB
