I'm looking to build a new PC, but my hardware knowledge is sadly out of date, so I would be grateful for your advice. (I went through the suggested articles but am somewhat overwhelmed by the number of choices.)
Approximate Purchase Date: Within the next few days.
Budget Range: $1000 (US) with some flexibility. I would like to make the build last as long as possible, so buying more than I need right now is fine.
Parts to Upgrade: case, cpu, mobo, ram, psu, SSD, video card
Buying a monitor: no, will re-use an LCD 20.5" @ 1680x1050
Buying an OS: no, software is on a separate budget from this.
Preferred Website for Parts: Newegg and/or Amazon
Parts Preferences: always been partial to Gigabyte but not married to that. Intel for CPU.
Overclocking: no, unless you think I would be foolish not to.
SLI: not interested.

My current PC is a few years old and starting to have trouble with newer games. I'm using it as an HTPC running Plex and Subsonic, some light gaming for MMOs and LAN multiplayer, and daily web surfing/Usenet/email. It is also my primary file storage, with 15 HDDs split between the tower, 4 external backups, and 1 JBOD probox.
Old PC Specs: i5-3570K Ivy Bridge, Gigabyte Z77-D3H mobo, 8GB DDR3 (667MHz) RAM, AMD Radeon 6850 (1GB) GPU, and a 120GB SSD for the OS and software (not file storage).
Basically I want to split it up so that the old system is the media/file server, and a new PC will be just for gaming and everyday use. I think my gaming needs are modest. I am not a hardcore gamer, am not competitive, and just play some LAN coop and the occasional MMO. Think Borderlands 2, Skyrim, ESO, and the Call of Duty franchise.
Would really like it to be fairly quiet. Tired of noisy fans. The 120GB SSD is too small, maybe double the capacity? The m.2 SSDs look interesting and I like a fast primary drive. Worth it?
I am sick of large towers that are a pain to move around and take up a lot of room. Was thinking of going the other route and trying an itx case and mobo, since I don't plan on stuffing it full of drives. Any real downsides to that? Is cooling a problem in such a small case? I was looking at these cases:
