The motherboard does a good job of adjusting the fan speed with the changes in temperature so I would leave it pluged in.
The fan controller does have the option to setup your own fan curves for different temperatures but if your cpu temps are OK I wouldn't change it .

Thanks, that's what I though, after seeing a dedicated CPU fan display that wasn't working on the CAM software.
Now I've plugged it back into the motherboard!
