So, I've seen a number of benchmarks showing that the difference between these GPUs is at average ,5-9%, even at VRAM heavy games like the new mirrors edge, GTA V, etc. Is this actually true? Should I just grab the 3th version, then? I'm going to play on 1080p btw

The best price/performance at that price point is the RX 480 4gb. It is equal in performance(to the 1060 3gb) in DX11 and pulls ahead in DX12 and Vulcan. The 1060 3gb is not just less memory but a cut down chip as well. If you are looking at a 1060, get the 6gb version, otherwise, I recommend the 480 4gb. there are already games using more than 3gb and pushing 4gb at 1080p and demand for more VRAM will only grow.

The thing is, i'm only planning on playing 1080p and most if not all benchmarks show only a 7-9% difference between the 3gb version and the 6gb version of the gtx 1060, and considering that the difference in price is significant where i live ($100 more or less) i'm having my doubts about it...

Well, the 1060 6gb is better overall and will age better. the gap between the 480 4gb and the 1060 6gb is closer than the 1060 3gb and 6gb, especially in DX12, which more and more games are moving to. I suggest checking the price of the 480 4gb and see if its the same as the 1060 3gb or a half way point between the 3gb and 6gb.

Plus, the gap between cards heavily depends on what programs you are looking at.

I think you'd be fine with the 3gb at 1080p. While the processing power is less than the 6gb, it's not so much less that it'll make a practical difference at 1080p. As far as 6gb being more useful in the future, that is possible, sure. It's also possible that by the time games come out that need that extra 3gb, those games will also need more processing power than any 1060 has.

The price of the RX 480 4gb is almost the same as the gtx 1060 3gb (about $5-10 dollar higher), should i go with that, then? What about the 8gb version and the gtx 1060 6gb?

I recommend the 480 4gb over the 1060 3gb. The extra 1gb VRAM, plus equal and a little better performance is worth the little extra.

But for the 480 8gb vs the 1060 6gb, it's a wash. In DX11, the 1060 6gb is ~4% faster and in DX12 the 480 8gb is ~6% faster. I would just go with whichever was on sale as they are pretty much evenly matched and have plenty of VRAM.
