Core i5 6600K Running Very Hot.

I recently helped a friend build a gaming PC and we used a Intel 6600K CPU cooled by a Corsair H100i (due to the shape of the case's front panel, only one of its fans will fit). All fans are plugged into the case's (a Corsair Carbide Spec Alpha) integrated fan controller and even when they are set to full speed, the CPU idles at 75+ degrees (Celsius) and while playing Minecraft and CS:GO (which are by no means demanding games) the CPU reaches around 95 degrees. The cooler is seated properly and has enough thermal paste (it's the stuff that came with the cooler), and the cooler seems to functioning properly, as the radiator fan which is connected to the fan connector on the cooler is spinning.
We've been working for hours to try and fix this, but we've had no luck.
Any help would be appreciated,
Thanks.

Do not run it at that temperature. You are going to seriously damage the CPU if those readings are right.

Have you tried plugging the cooler into the CPU_fan header? That's the only place it should be, and nothing else should share that header. I am thinking it is misreading the temps if you arent plugging directly into that header.

Did you connect the USB cable from the water pump?

I have plugged (what I believe is) the pump's connector into the motherboard. It is plugged into CPU_FAN2 as it won't fit into the CPU_FAN1 slot due to lack of clearance because of the top mounted fans.

We seemed to only find a 3 pin connector to plug into the MoBo and a two header connector for the radiator fans. It's a H100i v2 if that helps.
Does this mean we are missing a cable, or does the v2 just not have that cable?

Am not sure. There are lots of different models of these Corsair AIO's and some have SATA power and some seem to take their power from the fan header. I guess if no SATA power lead was included then there isnt one. It should say in your manual. You will definitely have a cable that connects to a USB header on the board though.

How exactly do you have it setup? And what readings does Corsair Link give? Does it say the pump is working? You can only control that cooler via Corsair Link software.

Should look something like this..

Okay, after a bunch of searching, neither of us could find the cable (I'm assuming it looks something like this cable on the right: http://www.corsair.com/Media/catalog/product/c/w/cw_8960009.png
)

Does this mean we'll need to go back to the store and replace it?
As for how it's set up;
Water block is mounted on the CPU, and the cable that comes from that is connected to CPU_FAN2, as fans block access to CPU_FAN1. The fan headers are routed through a routing hole next to the motherboard (the right side) and the radiator fan (only one will fit) is connected to one of the fan headers from the AIO. That fan spins at full speed constantly.
The radiator is mounted at the front of the case (a Corsair Spec Alpha).
Everything, the block, the radiator, the fans etc. is connected/mounted properly.

It may be a good idea to raise a support ticket with Corsair on the website rather than going all the way back to the store because a) Corsair will know best and b) it saves you a journey in case its a different model because as I say they seem to vary, but yes the cable on the right is the one I'm talking about. Without that you cant control the pump as the fan cable is only a sense wire.

I am not sure if having one fan missing would make that much difference, but it sounds like it is all properly set up. Like I say, the cable in the fan header only has a sense wire (third wire from left) so the board knows you have a cooler attached and passes POST. You actually control it through the USB, and according to this the USB should be included http://www.corsair.com/~/media/corsair/download-files/manuals/cooling/h100iv2_qsg.pdf

Okay, as that cord seems to be missing and I'm sure that the link you've given me is the cooler we're using, I'll raise a support ticket, and go back to the store if I have to.

Thanks for all your help by the way, I appreciate it.
