Pump shutting off randomly while watercooling

Hey guys. Registered an account just because I seem to be the only one having this problem, so I'm sure I'm doing SOMETHING simple wrong.
I've got a custom watercooling loop built.
Pump > CPU > 3-fan Rad > Res.
Loop is full of coolant, pump is not running dry.
Everything was working well in my build, then a tube started leaking. After a new mobo (and a switch to soft tubing) I reassembled it..Only to find my pump would randomly shut off while I was running my computer. I've had it last over an hour before, and I've had it last less than ten minutes.
I've tried using a different SATA port, and a different PMW port. Currently, I have it plugged into both. When I enter BIOS, my motherboard (Z97 MSI Gaming 5) does not detect it as being plugged in. My pump is a SWIFTECH MCP50X.
I have tried it with just the PMW. It doesn't power up at all.
I have tried it with just the SATA. The pump randomly shuts down after a given length of time.
It was working just fine earlier today, I had it running for over an hour before I shut it down to get to work. When I returned, it fired up for less than a minute and shut off. Now, it won't turn on.
Tried again in the morning. Didn't fire up.
Any ideas?
