Cloning my HDD

So i bought a ssd and i dont want to have to redownload everything so im going to clone it what i want to know is will windows boot off of my ssd instead of the hdd and will i need to clear anything off the ssd since i cloned it or will the cloning automatically do that. also i don't want my main drive to be my ssd cause i only got a 250gb for windows and a couple games so how would i go about keeping my hdd as my main drive?

I see. Any program (games included) you install should have an option for you to select a different installation path from the default one. That's what I do. E.g. I still keep the default as C:\Program Files, because that's what most of the software I use goes and I use D:\Games for example for my games.
As for downloading, you could change the default destination path of your browsers to be the HDD again for when you download something from the web. The same goes for any other program which could be using downloads (Steam included).

I don't really know what you mean by "main drive". Usually people refer that way to their OS drive (e.g. the one that has Windows). The way you're planning on doing things, the SSD will be your OS drive and the HDD your secondary storage drive.
If your Windows is on a separate partition then you should be able to clone just the partitions associated with the OS. However if not, you should trim down the data you have on your HDD to a size that's smaller than the maximum capacity of the SSD.

As for booting to Windows via your SSD, you could simply disconnect the HDD and try booting to Windows just to make sure that everything's working properly and that the cloning process has been successful. Once you reconnect the HDD go to your BIOS/UEFI settings and open the boot priority menu. From there make sure that you set the SSD as the first booting option.

Once you're sure that everything is working properly, you can backup the HDD's data and reformat it so that you have a fresh secondary storage drive, where you can install most of your games and keep your files.

So what I meant by not wanting the ssd as my main drive is I don't want everything I download being downloaded to the ssd I want it so that everything I download goes to my hdd
