Having weird Frame issues when running in pcie gen 3

I recently bought a EVGA gtx 1070 sc black edition but ever since i put it in if i have the pcie slot set to be 3.0 the card cant run games at all. But if i put it too 2.0 it works just fine. Also my gtx 970 was running 3.0 just fine before i put in the new card, but when i put the 970 back in it is having the same issues as the 1070 and can only really run well on 2.0. 3.0 will run well if my computer never goes to sleep. if i do a full boot i have to restart my computer and it will run fine for a bit. as a result i have just kept it in 2.0 x16. the reason i want to find out how to figure it out is that when it does work in 3.0 im easily getting 40 frames higher than in the 2.0. just wondering if something is wrong with my motherboard or what. When running it in gen 3 I get issues running games such as games only running at around 30 fps, when i play overwatch i will get bad frames but if i ALT-TAB out and back in a few times it runs fine. the other games are just stuck at bad frame limits. the frames will also get better if i restart my computer while in gen 3. I have uninstalled and reinstalled drivers around 5 times to no avail. I have also did a full reinstall of windows.

I have tried that and even did a full reinstall of windows as well. I could try again if you think it may still do something
