PSU PCI-E cables vs VGA cables?

The 650W BQ 80+ Bronze PSU from EVGA contains both VGA and PCI-E cables included. If i'm not mistaken, they're both for the GPU right? If so, which one should i use? I'm thinking PCI-E. Any clues?
