Problem upgrading build, standby LED blinking and more

So I'm trying to upgrade the RAM, SSD, and CPU cooler in my build but have run into a ton of problems. I've unplugged everything except for the 24pin motherboard power and the CPU (took off all the cables, RAM, CPU coolers, etc) and have it set up outside of the case. When I turn on the power supply, my standby light is still blinking. I've found that taking out the CPU is the only way to get a steady standby light on the motherboard.

I would think this is a problem with my motherboard or CPU, but my computer was working perfectly fine before I tried upgrading. Also, the blinking standby light issue only appeared recently. When I first swapped out my RAM, SSD, CPU cooler for their upgrades, I had a steady standby light but could not turn on my system (Power button/manually shorting the wires had no effect). The blinking only started when I began to unplug components to see what was going on. For a while, the blinking would stop when I unplugged the CPU power (8pin on the motherboard), but now even that doesn't stop it. Sorry for the long post, but I have no idea where to even start.

Old PC:
CPU: i5 3570k
Motherboard: ASUS p8z77-i
PSU: Corsair TX550M
RAM: Corsair Vengeance 2x4gb
Cooler: Thermaltake Water 2.0

Upgraded parts:
RAM: GSkill Ares 2x8gb
Cooler: Scythe Mugen Max

OK so I found out the source of my short. I hadn't removed the backplate for the new CPU cooler which seems to have been causing trouble. Now I get a steady standby light with all motherboard power + RAM installed. However, the motherboard still doesn't seem to boot. I have a CPU fan connected to the fan socket on the motherboard, but it doesn't start up/move at all. I've tried both using the case power button as well as manually jumping the power pins with a screwdriver. Any tips?
