I have had my computer for 3 years now and about a year ago it just majorly slowed down. I can no longer run games at their optimal levels Im stuck running games like league on the lowest settings and still barely getting 30fps. Also it takes a long time to load programs and my computer slows down a great bit while trying to open them. I have benchmarked my graphics card and the results showed it was running fine. I have also replaced my ram since as I thought that was the problem but to no avail. I also have run security scans through mcafee so im fairly sure I don't have any virus. I also make sure to keep my drivers up to date

2 most common causes eliminating what you already have, 1) CPU overheating 2) hard drive failing, 3) power supply starting to die.

MSI afterburner to check CPU/GPU temps
SMART for hard drive check
Power supply is.trickier

Do ensure monitor is plugged into the GPU not the motherboard

Have you run malwarebytes free edition?
Malware is not considered a virus.

Check that you know all the programs that are installed. Remove the useless or unknown ones.

WD will have a diagnostic program to check your hard drive.

Run memtest86+ to check your ram. Normally bad ram makes your pc die, not run slow.

Mcafee takes a fair amount of resources.
Windows security essentials is perfectly fine and unobtrusive. So long as you are smart about phishing and porn sites, you will be ok.

Check all the automatically started apps. Do you really need them all?
