Will these motherboards mounting holes line up?

Yes the mounting holes are the same. ITX and MATX and ATX all use those 4, MATX has another two similar to the bottom two around a third expansion slot, full ATX does not have 2 screws at the 3rd slot, but moves them to the 7th slot of the case.
