Both of my Asus GTX Strix 1080s are only running at 8x linked?

I have two ASUS GTX Strix 1080s running in SLI, and noticed they are both only running at 8x. My CPU is the i7 6850k (40 PCIe Lanes) and my motherboard is the Asus Deluxe II motherboard.

The first 1080 is in position PCI 16_1, the second card is in position 16_3.

What do you guys suggest trying? I've attempted making sure my Bios was updated, and it is.

Checked mobo manual and looks like the best combo would be _1 and _3. Because of SSD, _3 would run at x8, but _1 should run x16. Don't know why it is x8.
The only setting in bIOS that could affect it is Advanced>PCH configuration>PCI express configuration>should be either auto or Gen.3.

Yes it is the X99 deluxe II and yes, I have a samsung 950 pro m.2. Would this be causing the issue? If so, is there any fix?
 
The mobo specification says that PCIe_3 slot shares lanes with M.2. That's why you get only x8 at that slot. If you move second card to PCIe_4 or _5 (assuming you have nothing in U.2 slots), that should fix the problem I think.
EDIT; _5 won't do it, as it supposedly works x8 max. So it has to be first card in _1 and second in _4.

I've tried putting it in position 16_4, although that made my first GPU as x4 and my second one as x8, not sure why it did this. This is actually how I found out that it wasn't at x16, since I had poor performance and I checked and got it at least to x8 on both.
