Case fans won't start up

I have a custom built pc that's been working for over a year and a half. Recently I had a problem of my video card not displaying anything, I went through unplugged everything and re plugged everything back in. Basically rebuilding my pc, I got the graphics card working again, but case fans are broke. Everything has power to it except the fans I don't know what to do, I've plugged the fan 6 pin thing into the power supply and when I do that the whole entire computer just gets killed and shutdown. I tried starting it with the 6 pin already plugged into power supply, and then I had the fan cord (other end) that goes to motherboard unplugged and I tried plugging it into the slot that says "sysfan1" on my mobo. It killed my pc again and turned it off and smoke came from the sysfan1 area on my motherboard. I don't know what to do I need help with my fans.

I will provide specs if I need to.

(Sorry if this was confusing, best way I can explain it.)

Edit: I just checked again now my USB ports aren't working and my graphics card won't display again even though it was displaying stuff for the past two days, computer instantly shuts off within 2 seconds even when giving it time to boot up.
