I am using an xbox one controller connected via usb with my pc, and I have a headset connected to the controller. Audio works perfectly for the most part. However, it does not work with music playing from itunes. Any reason why this is happening and how I can fix the issue?

Try updating your audio drivers. If that doesn't work, you might have to buy a headset. I'd suggest you get Turtle Beaches as they work fine with both console and PC.
