Those holes on the sides of the i3 540 are on a different place than the i5 2500 and can't put it in because of that.. should I remove those things from my motherboard so I can put the i5 in?
No! The i3-540 is a LGA1156 socket and the i5-2500 is a LGA1155 socket and they are NOT compatible. Do not destroy the socket on the motherboard. The holes are there for just that reason.
