PCIe not working

Two day old motherboard's 1 of 2 PCIe x16 suddenly stops working with other PCIe x16 working, any suggestion?

motherboard: MSI Z270 PC MATE
Intel i5-7600K
MSI Radeon RX 480
16GB DDR4
500GB Samsung Evo SSD
EVGA Supernova G2 650W

If that slot looks physically fine, its hardware issue and there are 2 things that could be wrong.
1. broken wires inside motherboard
2. damaged pcie controller in cpu
Without trying another cpu you cant discover what is wrong and your motherboard have only one pcie 16x slot, so while other one looks same, it is only 4x and this will limit your gpu performance. And if you go and read page 28 in manual, there is written that PCI_E4 is only 4x.

What are the symptoms of it suddenly stopping working?
What do you have installed in the second x16 that isn't working?

If it's truly not working, you may have a bent pin in the CPU socket that happens to corrolate to the PCIe slot, but it's not too likely.

I only have 1 GPU for PCIe x16. Monitor is displaying "No signal", on the PCIe x16 that isn't working. The GPU still lights up though on both PCIe though.

You have a primary x16, and a second available for CrossFire (and no SLI, so it's lower bandwidth). That's likely all it is. If you populated it with a second GPU, it would likely be fine........... but with a single GPU setup, you should be using the primary slot anyway.

Incidentally, is your SSD an M.2 variant? If so, is it populating M.2 slot #1 or #2?
As per the specs for the board:
* The PCI_E4 slot will be unavailable when an M.2 PCIe SSD module has been installed in the M.2_2 slot.
** The PCI_E2/ PCI_E5 slot will be unavailable when an expansion card has been installed in the PCI_E3/ PCI1 slot.

The thing is the primary PCIe isn't working anymore and currently I'm using the secondary PCIe. It was working last time before I turned my PC off. And SSD is not M.2.

It has 2 PCIe x16 according to specs, not x4. And yes, the 1 closer to CPU isn't working.

Yep. Plugging into the primary still lights the GPU but no display on Monitor.

As it turns out, there were 3 or 4 bent pins in CPU socket and I managed to unbend it and PCIe x16 is working now. Is there any way to check if I did proper job of unbending it and that CPU is fully functional?
