System performance fluctuating during game and idle.

Hello Great people everywhere.
I have a 2015 HP Omen, which; since March-ish 2016 has been greatly under-performing.
From what i've seen, system CPU usage sits around 40% while playing medium-demanding games. and CPU speeds anywhere from 0.75ghz to 1.4ghz when dropping, when it's supposed to sit around 3.3Ghz.
I've had to go into my Bios, disable temp throttle and do power management options to raise to 100% at all times just to increase the CPU to 1.3ghz as its lowest drop amount.
Memory sits at a constant 33% (5.3/15.9)
My GTX 960M under stress tests show it at 100% activity, 52% average for GPU Memory Activity and 27% for GPU Memory usage while using a high-settings benchmark program to simulate gaming conditions. GPU temp at 70avg Celsius during tests.
CPU temp after turning on can remain at 30 Celsius, but when the computer is used, the temp will rise to 60 for programs, 90 for games. and after closing the applications, the idle temp will remain at 55 Celsius from there on.
Each (2) fans are working fine as well. I've even recently applied a new application of thermal paste to help but doesn't seem like that was the issue either.
FPS is greatly noticeable in any game and even computer programs, and benchmark programs show massively reduced performance.

Not sure if it's relevant but the Windows Experience Index gives me the following:
8.1 Processor. 8.1 Memory. 5.9 Primary Graphics Adapter. 8.35 Primary Disk Subscore. 5.3 D3D Graphics Subscore. When my hardware is:

CPU- i7-4720HQ CPU @ 2.6Ghz
16GB RAM
GTX 960M (4GB)
460GB SSD
WIN 8.1

Full factory reset has been done, all drivers are up to date, no interfering anti-viruses or alike programs.
My experience dealing with HP resulted in them saying it was the Battery 4 times, each time was replaced with no change whatsoever.

If your CPU is only 40% utilized, that might explain why it's not clocking up. Windows requests the CPU speed to increase when it starts getting closer to fully loaded.

This is compared to what the system was running like, doing the same activities before the change. Example would be Dota 2 running at a capped 120fps with utter ease on max settings, now; the game on medium settings struggles to achieve 30fps.
