Do motherboard stand-off's come with the motherboard or case?

Stand-off's come with the case. Never have I seen or heard of them being shipped with motherboard.
If you are lacking standoff's, you can buy them separately too.

the 6-32 flat screws? the ones that match the standoff's
Edit: or 6-32 hexagon, both work, the hexagon screws are usually meant for screwing in add-on cards like GPU and such. You will not likely need all of them for that though so... use either one in my opinion.

Look closely and check in the stand offs by hand before adding tool pressure.
6-32 and M3 metric are close size yet have different threads. Often mistaken for each other.
