So at the moment I have a GTX 660 and an Intel i5 4440. My question is what should i upgrade first?

I mainly play Rainbow Six Seige.

The GTX 1060 would be a good upgrade. As far as the CPU holding back the GTX 1060 I doubt you'll have a issue but it depends on the game and is still going to be a massive improvement over that 660. Get the 1060 then test it during gaming, if adjusting the graphic settings doesn't change your FPS then your CPU is the issue but IMO I doubt you'll have this problem in most games if your gaming at 1080P/60 FPS.

Go for the 1060. The bottleneck won't be there. Beyond the bottleneck I would reread your question which would in turn address your concern. It sounds as if both components will eventually be upgraded. You can eventually move up to the 4790 which will play very nicely with the 1060 or 1070.

Do you have 8GB of RAM? I'd upgrade that to 16GB before the CPU.
