High Unusual CPU Usage Causing Mouse Input Lag

My basic questions: What can I do to fix my mouse from dropping input at high CPU usage?

Alright I've been having this problem recently where when playing games or other various intense CPU activities making only my mouse input to stutter. For instance my mouse would drop input quite frequently when I turn around in a game or on the desktop.
This is not framerates dropping as my GPU is never under heavy load.
CPU temps never go above 60C and the average temp under load is 52C for all cores.
Idle temp in a 22C when room is around 35C.

Strangely this hasn't been a problem all the time and only recently began. What bothers me most is that I really haven't changed anything to really make this become an issue. This computer is 90% a gaming computer and I've had the same stuff installed from before this was a problem.

I have already tried multiple options and none of them fixed the issue:
Swapped RAM
Ran memory tests
Moved RAM into different slots
Exchanged GPUs
Overclocking CPU to 4.4Ghz
Underclocking CPU 3.2Ghz (and leaving clock speed at default)
Reinstalling Windows 10 Pro
Resetting various system settings and game settings to rule out the cause
Changing Mice and Keyboards to rule out the cause

I use Avast as my antivirus and have tried running a scan with it and malwarebytes to no avail.

One interesting option I have found to work sorta is disabling a CPU core for the named CPU intensive process running. Strangely only when all four cores are at 100% do I receive this problem and disabling one stops the stuttering to occur with some cost USUALLY in fps. However sometimes I do not lose fps strangely when doing this.
