Help! What's causing my frame drops in games? (Not GPU or PSU)

Specs: (It's a prebuilt, but I swapped out the GPU and PSU today)
Intel Core i5-6400
ASUS M32CD Mobo
[strike]AMD R9 370[/strike] > NVIDIA GeForce GTX 1060
8 GB DDR4 RAM
Toshiba DT01ACA100 1TB HDD
[strike]Delta 500W PSU[/strike] > EVGA 80+ White 500W PSU
Windows 10

The main game I play is LoL. I get frame drops/freeze/stuttering effect especially in teamfights when there's a lot going on, but even when there isn't, this still happens. I notice this even when watching videos online or playing browser games. Ok so, most FPS issues stem from the graphics card right? After doing a lot of troubleshooting on my own, I decided just to buy an entirely new GPU and PSU and see if the problem was resolved..It's not! What could be causing my fps/stuttering issue?

I'm thinking the next likely component it could be would be my HDD. Then, my RAM, motherboard and CPU would be the only things I haven't upgraded in my PC. I think my components SHOULD be sufficient enough to play simple games like LoL, and watch videos. I have done a lot of troubleshooting and can't find any errors that stick out to me. I'm on a tight budget so I can't really just buy everything and see what fixes it. I've been racking my brain about this forever, and would really like a new perspective!

Things I've tried:
- Measured temperatures/load/fan speeds of my CPU and GPU (All are fine!)
- Updated ALL my drivers
- Scanned my computer for viruses with Malwarebytes, HitmanPro, and use CCleaner
- Done ALL the little Windows tricks you can find, like disabling Superfetch, turning off notifications, editing startup settings, etc
- De-fragmented and checked my Hard drive for errors using Windows
- Uninstalled all unnecessary programs
- Physically cleaned out my case and all the components individually with compressed air
- Monitored using Task Manager (Everything is fine, although the Disk usage is 100% upon start-up and when I launch apps or games but it goes back down after)

I would greatly appreciate any help with this issue! I just spent $350 CAD in hopes that a new GPU would fix my problem, but it didn't, and I feel so defeated/lost. My next step would be purchasing a new Hard Drive. My HDD has been making a lot of noise lately, but I can't tell if that's just me trying to justify getting a new one, or if something is actually wrong with it. Anyways, would appreciate any comments or thoughts thank you!

I've done this. My memory usually sits at about 40-60% While my CPU and Disk usage are usually very low (0-10%) I've also uninstalled and deleted basically everything off my computer, so you could say the "spring cleaning" was already done :p

How good is your home network/internet connection?

Online games and video tend to require a stable connection (not necessarily fast) otherwise you could see stuttering in the frames displayed. If you are getting a lot of lost packets from high ping rates or other connection issues, that could be where your problem lies. If you think you have eliminated all the issues with the computer, it becomes a matter of what ells it is connected to.

-Run a speed test on speedtest.net
-If you are on wifi, check to see if there is anything near or between your accesspoint and PC. Kitchen appliances, some types of lighting, other devices with radio or wifi...
-Power cycle your modem and or router (if they are separate devices).
-If possible, see how other devices on your network behave doing similar activities. You may not have another PC with the same specs, but even testing browser games and video may help give you a better idea of what is going on.

I'm positive this isn't an internet issue, I have 50mb/d, 10mb/up and it's very stable. I've tested for latency and packet loss as well, and my results are flawless. I've used Tracert, net log readers for games, and programs like winMTR and my internet stability couldn't be any better. I don't have any ping/packet loss issues in game. Also, the fps/stuttering issue seems unrelated to connectivity to the internet. For example, I still get it when I'm watching a video that has already fully buffered. Thank you so much for your reply though, lots of good tips there.

edit: have done everything you mentioned already and am using a Cat6 Ethernet cable :)

Ok, so we dont think its software or network, so we might be dealing with a hardware issue.

You swapped in that GTX 1060 card? Are you able to swap that out and test with a different GPU? Did you properly uninstall the AMD GPU drivers before you installed the drivers for the new card?

Yes, I just purchased the 1060 on Amazon a couple days ago and I installed it today. I don't have a 3rd graphics card to use for testing. I uninstalled my AMD drivers with the DDU uninstaller, followed by a restart and then installed the newest NVIDIA drivers and restart my computer again. I think I did everything correctly.

I'm trying to narrow it down to it being either my Hard drive, RAM or Motherboard. My Hard Drive has been making some weird sounds lately under heavy load. I'm not sure if the RAM or Motherboard can cause these types of issues ? (The stuttering, freezing, fps drops)

Ah, yeah if the hard drive is starting to make unusual noise, then I think it may be going bad. Backup your data ASAP.

1TB hard drives are relatively inexpensive to replace, but you may want to consider getting a solid state drive instead. You will see a noticeable performance boost and load times for Windows and most games should be improved.
 
The i5-6400 runs from 2,7Ghz to 3,3Ghz ,with LoL being a single threaded game that alone can mean a 20% variation on FPS from one moment to the next.
High power profile and setting all cores to the same frequency in bios are the first steps in cases like this.
