So I'm doing sli and I'm not quite sure which slots to use, I'm going to put the first gpu in the top slot and was assuming the 2 goes into the 3 slot because the second slot is blocked by the first, but was not sure if I had to use the second slot, thanks everyone.

What ever you have installed in your second PCI-Ex1 slot, you will likely need to move to a lower PCI-Ex16 slot. Probably PCI-E6.
