What fan controller, and what hard drive cooler do you have?

That cooler doesn't have a speed signal output. You cannot measure the speed of those fans.
The only way to achieve speed control is to make an adapter. That cooler was never intended to be used with speed control at all. You'd be hacking it together in order to achieve that.
If that's what you want to do, I can walk you through it.[strike] I don't know if that controller will actually support the type of speed control you'll need though.[/strike]
UPDATE: I have confirmed that your controller will support the necessary hacks.

That's one way that they work. Sometimes. Sort of. There are other (better) ways to control fan speed other than "controlling voltage".
Also, there are multiple approaches to "controlling voltage". Some are better than others. For this specific situation, the cheaper version (3-pin PWM) will work best.
