Do i connect my case fans to motherboard or fan controller

My case (corsair spec-alpha) has three fans, and a built in fan controller on the front. My motherboard (asus prime b250mk) is advertised to have some kind of intelligent fan control built into the bios. My question is do I connect my fans to the manual controller on the front of the case, or to the motherboard, and if theyre connected to the motherboard will the be controlled automatically dependant upon system load or do i have to adjust the speed with software/bios. Thanks !

Since it is there use the fan controller. This way you can control the fan speed yourself instead of going into the bios and creating a fan speed profile. Use the intelligent fan control for your cpu fan heatsink combination. Though it would probably be a better idea to let the mb decide the speed of the heatsink fan.
