**Describe your problem. List any error messages and symptoms. Be descriptive.**
I just bought a new processor, mobo, and RAM and after i put them in it booted fine originally but once windows took over after the bios it wasnt recognizing anything of my keyboards/mice. I tried a few things and eventually found someone who said to go into bios and change legacy USB to disabled and XHCI handoff to enabled and it might then recognize the mouse/keyboard. I did this and hit save and restart and since then it has never succesfully restarted. It looks like it is on but no output is going to the monitor. Several different error lights have been on but currently the ones on are:
BOOT(indicated is not detected or fail)
GPU LED(indicates the CPU's iGPU is not detected and you need to install a graphics card)

**List anything you've done in attempt to diagnose or fix the problem.**
I tried booting up with the GPU taken out. I tried switching to one RAM stick and trying both of them separately. I tried booting with no HDD's connected. I tried resetting the CMOS by taking out the battery for about 20 seconds. Nothing is working for me so far.

Any help would be greatly appreciated as I am really excited to try out the new build!

Solution
So the system worked, and then you did some changes at BIOS, and it won't start. Any changes you made at BIOS should be undone with CMOS reset, and that should be enough to make it work again. If 20 sec battery removal has not done the job, try other methods as described in motherboard manual. If that won't help, then most likely something died in meantime.
And one extra note, don't even try without GPU, as Ryzen has no integrated graphics, so you can't get display without GPU.

So have you tried your keyboard and mouse in another PC / laptop? That would determine whether or not it's a problem with the keyboard and mouse or a problem with your USB ports. Before you start tinkering with the BIOS see if you can boot Windows into safe mode. If you can and it works fine, it's more than likely a driver issue than an issue with the BIOS itself.

The other way to reset the BIOS it describes is with a jumper cap but the mobo did not come with one so I dont know how to do that method without it. I also did not know that about Ryzen, thanks for the info

When the computer would actually succesfully boot I could boot into safe mode but the mouse/keyboard still did not work there. Currently though I am getting no output to monitor so I cant enter BIOS or safe mode or anything.

You can use flat screwdriver instead of jumper cap. Just make sure you connect correct pins.

I am not fully sure how to tell if they are 2.0 or 3.0 but i believe it is in the 2.0

Would it be necessary for me to do a new install of windows since I put in a new motherboard? Also, I have the disc that came with the motherboard for drivers but my computer has no disc drive so I have not been able to use it.

The USB 3.1 are the red ones. Not having the drivers for the motherboard may be your issue. Can you download them from MSI onto a different computer and put them on a USB stick?

Edit: or you may be able to copy the drivers off of the CD to a USB stick using a computer with a cd/dvd drive.

Did you install *ALL* motherboard drivers when you booted the first time? If there's drivers missing there's a good chance that the USB 3.0 drivers didn't get installed and that is what could be causing the problem.

I am interpreting the statement about having no disk drive and thus not being able to use the CD that came with the motherboard to mean no motherboard drivers have been installed.

I will try to get the drivers onto a USB. Once I do, how do I install them while I can only access bios.

In this case, I would say hardware is ok. You just need to make clean install of Windows.
Installing just correct USB drivers would do the trick, however since you can't get to Windows desktop without keyboard ... unless you had some old PS2 keyboard, as this should always work.

I think you've left out an important piece of information, Which version of Windows are you using ? if its Windows 7, you're wasting your time, upgrade to Windows 10.

Windows 7 doesnt support the USB that comes with the newer boards, therefore the one and only way you can install any of the USB drivers for your board is to get a PS2 mouse and keyboard, install drivers and then plug in your USB mouse and keyboard, no other way around it, this is how microsoft blocks you from using it and forces you to upgrade to windows 10.

Good call. I am using windows 7 as I am not trying to pay 120 dollars for windows 10. Is there any cheaper way to get it with student discounts or something?

Not sure if they are still doing it, but its a free upgrade from window 7 to windows 10.

Just download the windows 10 ISO and put it on a disk or USB stick, run it and choose the upgrade option.

I don't think that's no longer valid, but yes moving from Windows 7 to Windows 10 is something that would be highly advised. I can double check and make sure that's the case.

Oops, catch 22, can you burn them onto a CD on another computer and then run the CD on your new machine ?
