CPU high temps on water-cooling but lower on air cooling

First of all thank you looking on my thread, i dunno if anyone else has had to face this issue, i've been trying to figure this out for nearly a month and can't understand why this happening, first of all a little back story, i bought myself a system out of my student finance i was able to get a really powerful PC out of it and the parts are as followed:

CPU - Intel i7 4790K
Motherboard - Saber-tooth Z97 mark 1
RAM - 16GB 2133Mhz
Power-Supply - can't remember brand but it is a recommended brand running 750 Watts
GPU - AMD R9 290 XFX DD Edition
Cooling - Was corsair H100i, that broke very recently now using a H110
x2 SSD's - 120GB and a 240GB
x1 HDD - 1TB

Okay so with all that this is my problem, i kept the stock Intel cooler for when the H100i died this happened a few weeks ago from this post, before i put the stock cooler into place and before i found out the pump fan was dying my temps were going above the recommended threshold and switching itself off (over 88*c) when i put the Intel cooler into place the temps were sitting at around 55 to 65 idle so i couldn't game on it (still can't). When i Purchased the H110, before someone puts in the comments i should clarify i have cleaned the CPU i am aware of how to do it carefully as to not damage any of the components (ironically if that was the case i wouldn't be here asking for help) i tried different suppliers of thermal paste but my CPU temps with the H110 are going back up to 88*C and shutting down again, the new cooler is working fine, nothing wrong all fans working and can even here the water flow, im at a lost on how my CPU is cooler with a stock Intel fan but a High Quality Water loop doesn't do anything to improve the temps.

Thank you for reading this far any help would be great, want to try getting this sorted before i go take it to a shop.

A lot of hate here on the cooler don't blame the cooler there had to be a reason it's not working.

Here is a pic of my pc idle temps, under load CPU stays below 40C and CPU 50C that begin said.

That's with the H100i v2 I'm assuming you connected you correctly due to saying you even change the fan speeds on the cooler. Dumb question but the corsair logo lights up when you boot your pc right?
1. i have to ask this question "have you removed the protective film from the cooler cold plate before mounting?"
2. have you conected both pump and fans ? what are their speed ?
3. What is the CPU voltage and frequency under load ? a program like HWInfo or AI Suite can tell you those values.
4. have you tried to reset the MB BIOS ? strangely it solves a lot of problems.

As a side note: I'd recommend avoid ever buying those "wannabe liquid cooler" crap.

I have installed the waterloop correctly, made sure it's mounted properly and all pins connected correctly and im still getting the same temps, something i should mentioned about the cooler, i bought it from the store and it was meant to go into a custom build but the client changed his mind last second so it was never used but was took out the box and repacked, so the cooler does works fine

Yes i have removed the protective film, pump and fans are connected and i cranked them too full too if that would cool it down (didn't work, i left the volts alone i believe the figure is around 1.088v (so stock) never tried overclocking and yes i have reset the bios multiple times, i'm still getting the same problems.
 
AGREE ON 200%, still people will never understand it, and keep buying sh1t. These "wannabe" liquid AIOs are only good for ITX compact builds, as case airflow is not that important as it is for AIR coolers

and im sure i never messed with the voltage, didn't want to mess with that, i don't know if it's the motherboard giving off a bs reading but if that was the case then it would be the same with air coolers, i had my old h100i for a little over 2 years then the temp problems started, so i reapplied thermal paste (correctly) temps were alright until the following day, A week later i put the stock fan in temps went to the mid 60's on idle then i got the h110 and im back at square 1 again, for the past month i've been diagnosing this pc and the thing i was able to see was on the connectors on the actual cpu is that on a very small portion of it it looks a little darker in standard lighting but if i aim towards the light it becomes brighter than the rest of the cpu,
