I use a lot of different software with different responses to right click dragging, middle click dragging, shift + mousewheel, ctrl + mousewheel etc and it's frustrating when I switch between them and keep using inappropriate inputs. Is there some way for an external application to make the inputs the same across different software?

Solution
Overall I would say not.

However, some peripherals allow you to establish profiles for different games and applications.

Google "Gaming peripherals profiles mapping" or similar words and phrasing.

You may find some ways to set up and save the necessary sittings for each game in one or more controllers.

Then click that profile to launch and play the game with the stored response profiles.
