I just built a new gaming computer and tried to go for a budget, I'm getting very low fps on games my system should be able to handle with ease and don't know what's wrong.
specs:
GTX 1060 6gb
i3 6100
z170a gaming m5
8gb ram
450 watt power supply

For example I was getting 6-9 FPS on men of war assault squad 2 with minimum graphics

I would monitor CPU speeds while gaming, usually idle your CPU will be low, my CPU idle is usually running 800-1.2GHz so thats usually normal. Now if it does it while gaming you got a problem and I would reseat the CPU and Heatsink and see if that changes anything at all.
Hold up there. According to the system requirements Men of War 2 can run fine on a 2 GHz dual core. If the OP has 100% CPU usage then either there's something else eating cycles, or there's something wrong with the system configuration.

OP, can you check Task Manager and see what processes are using the most CPU? Also, can you verify that your i3 6100 is actually running at the correct speed of 3.7 GHz and not some other number, such as 800 MHz.

You are correct. I was working with another user with similar issue who had a weaker CPU.

However, I don't think the 1060 is the best fit, as it's still an unbalance build. Also, his GPU is not being used more than 40%, which also could mean it's not getting the power it needs. What kind of power supply you have?

If I were you I would check if you installed the latest Drivers, go to Nvidias website and download the latest Drivers on there website for the GTX 1060 Series GPUs, you should be getting WAY more FPS than that even with the I3 6100 paired with a GTX 1060. If I were you though I would definitely get a better CPU your CPU is WAY underpowered in your whole build.

I say this because I seen no one else has said anything about drivers and you also stated nothing about drivers.
