Overheating issues.... Pls help

I am having overheating issues with my i5-7500 processor.....

I accidentally bent few pins on my motherboard while i was installing it for the first time so i gave it back to the retailer who in turn gave to the service centre ... Today i got my motherboard back from the service center they said they have fixed the pins and stuff... So i reapplied the thermal paste and assembled my system.... The ideal temps were 45-47°c...but when I ran a stress test the temp went up to 100°c in under 2 mins..... Also when i was playing sykrim using the igpu the average temp was 90-94°c at 60%load....

Motherboard-gigabyte b250m d3h
Cpu-i5 7500 (paired with stock cooler)
Gpu-hd 530 (planing to buy rx570 later)
Stress test-intel extreme tuning utility
Thermal paste - cooler master mastergelmaker(the one with 12wmk)
Case-antec gx300 it has 2 pre installed fans both were running at their full speed....
Pls help.. :(
 
Solution
Only way to find out is reapplying new thermal paste, making sure you clean everything on the cpu and heatsink.

While you're at it you can check if all pins have been correctly straightened.
Too much, even for a stock cooler. You should try to reseat cooler, maybe it is not sitting properly on CPU. If that won't help, maybe an aftermarket cooler? I have same setup as you, but with cheap aftermarket cooler, and haven't seen more then 65 C on stress test.
 
Your temps at idle being 45-47ºC is too high unless your room temperature is around 30ºC+, it would seem you didn't apply correctly the new thermal paste.

Either you didn't clean up completely the remaining of the previous paste, you didn't spread it correctly all over the cpu or you applied too much of it.

One other possibility (though less likely) is that your CPU vcore is higher than normal, right now i'm unable to find your default vcore so google for it and compare it to yours using cpu-z or checking inside your BIOS.

The paste came with only one grease wipe... So i was not able to clean it completely...... Though i was able to remove grease from the surface of cpu and fan... There might be a a very very thin layer of old paste present on the stock cooler.. (but still i think i removed almost all of it)..... I applied the new paste in the middle of the cpu(the pea shape method) i might have applied a little more than necessary but not too much.....
Is it possible that they were not able to fix the motherboard and its still faulty?
