Upgrading a Pre-built pc viable for a new builder?

So I bought the MSI Codex X-032US Prebuilt PC from Microcenter last fall in a pinch and I was wondering if it was worth it to move the internals to a new case (with more than ONE fan) and a power supply that doesn't look as sketchy. I actually attempted to build a PC before I bought this one and complications led to it dying on me. I'm more so wondering what the dangers would be of moving all of the internals to a new case/PSU. Please help?

There are no dangers at all I just did that last month,just be careful when removing the motherboard.

Yes, the motherboard is of a standard size and can be moved to any case that supports the ATX form-factor.

Also, in its current config, the PSU and GPU fans are facing each other. Am I correct in thinking this is bad?

Not necessarily. One is probably acting as the exhaust.
