M.2 Under GPU Problems

I recently got a new gpu from a friend, the GTX Gaming G1 980, and installed it into my system replacing the exhaust type 960 I had on my MSI Gaming Pro Carbon Z270 motherboard. Since then I have had issues such as game crashed, m.2 not detected, and a windows crash. I have MSI's thermal cover on as well. The m.2 is a crucial mx300 525g. Could this be the result of the m.2 overheating?

From what I have read, that MSI thermal cover is just that... a "thermal cover"... it holds in heat from the M.2 rather than protecting it from GPU heat. I personally steered away from MSI boards early on because that layout made no sense to me. Multiple reviews that I have read pointed out this 'flaw'. Remove the cover and track your temps. I am sure they will improve, but by how much is the question.
