GPU only running at PCI-e x4 but in PCI-e x16 slot

I upgraded to a Z170 platform just recently and I plugged in my GTX 960 and noticed in MSI's board explorer tool that it was only running at PCI-e 3.0 x4 speed. This is a Z170A PC mate board, shouldn't the first x16 slot run at x16??? Yes I've tried reseating the card, and cleaning it, and no it's not in the 2nd PCI-e x16 slot. Already checked, that one is an x4. Top one claims x16, but reads x4.

Run a benchmark and compare the video card score to other 960 cards. Make sure you only look at the card score not system score unless your CPU is the same as the others.

A 960 running at x4 could conceivably be bottlenecked, maybe. If it really is running at x4 speeds you may see a lower score. Anything within 5% of a score is normal. So if a card gets 10,000 and yours gets 9,500 that is perfectly fine. If you see something like 8,000 in yours, there is probably an issue.
