I have a Fractal Designs Define Mini C case, and I want to hook up two fans to my graphics card and have them pull air into the case from the top mounting area. What I need to know before I buy the fans and card is if it's even worth the trouble, since, from what I've read, the case fans will only spin up when the GPU's fans kick in.

Typically you don't pull air from up top, to avoid turbulent flow within the case which doesn't help cooling much.
You case has space for two front fans. You can hook up the bottom one to the gpu directly, if you'd like it gpu controlled, but, as a lot of cards by default do not spin their fans until high temps, this indeed is an issue. I would actually not connect it directly to your gpu, unless you controlled the gpu fans yourself with a custom profile (some cards have utilities that let you do this).

Up top is mainly if you plan to stick in a radiator, or perhaps want to add an additional exhaust fan so you have a more balanced air flow (2 in 2 out).

If you don't have 2 fans up front, I'd definitely stick the second one in there, it will help in cooling both the gpu and system overall. Then again if you are not getting above 60C, you don't have much to worry about.
