It fits in the case. But do the screws from my new motherboard need to be in the same spot as the old one?

Solution
There should be stand-offs that separate the board from the metal plate of the case beneath; these can be moved to accommodate different boards if the screw locations are different. Do not install the board if there is a standoff located in the wrong spot (under a solid part of the board as opposed to a screw hole). Doing so can cause a short circuit and damage the system.
