Engineering computer partitioning and OS install.

I have 50 computer on my hand with two specs :
1- Intel E5700, 4 GB DDR3, 250 GB HDD, Onboard VGA
2- Intel i3-4610, 8GB DDR3, 500 GB HDD, Onboard VGA
.
These are My university's computers and i have to install OS and at least 20 engineering software like Solidword, Photoshop, Catia , ........ on each one of them. (talking about 80 GB of software)

i was thinking about installing windows 7 64bit and software on one of each kind and then clone the hard drive on the rest since the spec is the same.
.
i installed Win 7 64bit and all the software on the first kind (#1) using two partitions, one 120 GB as primary that contain all the software and OS and another drive as logical with the size of 110 GB.
.
unfortunately Windows loads very bad and take about 2 min to load fully. (runs good afterward)
i tried using disk defrag and all kind of different programs to help the start up but no luck.
(Primary Drive 90 GB of OS and software and about 20% empty)

what should i do differently?

it seems i have to make three partition and install the softwares on the second drive. (OS 50GB, Program 100GB, other ~80GB)
1- in this case what should be the type of the Program Partition? (Primary or logical)
2- is this OK to do this? i mean does this effect the speed of the programs or not?
3- and finally what software do you recommend for cloning the hard drives.

(note that in the end i must lock the drives with DEEPFREEZE software for them to stay safe in the harsh environment of the university where everyone tries to somehow F with the systems.)
