Can you copy system files to a clean install to retain settings and app specific stuff?

The most annoying thing about a clean install is that you have to reinstall all apps and do all the local settings for them etc.

I have a system partition with usable files etc but can't seem to get the darn thing to boot. So I'm wondering if I can back up the files, system etc, do a fresh install and then just copy everything Back over?

The hardware is identical so I sort of wonder if it's feasible to fool the fresh install into thinking that it's already got all the settings and registry entries etc.

That makes me realize: is there a physical file for the registry database? Or is it one of those deeep level hidden things you can't access directly?
