Computer fans stay on after shutting down

After I either fully shut down or put my computer in sleep mode, the fans go to full power and stay on. I know it is fully turned off because if I press the power button the computer goes into boot mode, not a return from sleep/hibernate. The only way to fully get my computer to stay off is to turn off the PSU. When I turn the PSU back on, instantly the fans start going again.

I've tried looking into this issue and a lot of people say its a problem with Intel MEI but I've tried rolling back and that didnt fix the problem.

Other things I have tried are flashing a new BIOS and taking out the CMOS battery and letting it reset. Tried unplugging everything but the CPU and RAM and it still starts the fans as soon as I flick the PSU on.

Any other ideas? This issue only just started. My computer works perfectly fine when it is on.

What are those fans plugged into? Some kind of fan controller?

Normally if they are plugged into the motherboard it's usually from setting sleep to S1 rather than S3 but you say this also occurs on shut down. When an ATX board is shut down the only thing powered is the +5vSB line, which runs the PCI slots (for WoL), and the circuit that continuously monitors the power button to see if someone presses it.
