My boot drive is an older 128 gigabyte hard drive, but windows seems to be hiding something from me. In the users window it says that my profile is using 27.2 gigabytes, but when I open the folder and go through each item the total is only around 17 gigabytes (2 folder make up the bulk of that and all other folders have less than 100 megabytes aside from one which is 300,) My question is what is taking up the extra space and how can I stop it?

Also I already have the "Show hidden files, folders, and drives" option checked in File Explorer Options enabled.

Update: App Data is using 11.3 which explains the missing space

Another question coming soon...

You need to expand the C drive in WinDirStat and keep expanding the items and look for something that should not be there, like temp files.

Or you can scroll over the bottom part of the screen, item by item and look for the description in the lower left part of the screen (very bottom).

Whatever you find with those programs, don't just go and delete anything until you do it with Disk Cleanup > Clean system files, It's built in the windows and is safe for all your data, You can check boxes for cleaning up different parts. At the top you can see how much disk space would be saved. Another good and very safe cleaning program http://joshcellsoftwares.com/Products/uncleaner that should be used after Disk Cleanup.
