PC unresponsive/freezing after booting up to desktop

My computer is unresponsive after booting up.

What happens:
1. PC boots up normally
2. Clicking anything on the desktop causes the pc to freeze for long periods of time(maybe even forever).
3. I have to turn off the pc by holding the power button

What I've tried:
1. Booting up in safe mode
2. Opening msconfig to manage my start up programs
3. Reduced the start up programs to the 4 most basic ones I need: Steam, f.lux(gives the screen an orangeish tint at night to help with my eyes, never had a problem with it), Akamai NetSession Client, and Realtek Audio Manager.
4. Restarted with these settings
5. PC still unresponsive after booting up to desktop

6. Went back to safe mode
7. Set startup to Diagnostic mode so that only the most basic services would start
8. Restart. It works. PC responds.
9. Open msconfig again from there
10. Set startup back to normal mode
11. Restart. Problem returns

What I've noticed:
1. In the small span of time that the pc is responsive(albeit very slowly), the tray on the bottom right shows that my ESET NOD32 antivirus had loaded(the icon shows)
2. My desktop icons take very long to load when the problem occurs
3. My antivirus is the only thing present on the tray. None of my startup programs are present. Not even my graphics driver manager(AMD)
4. Windows button is also usually unresponsive or takes me to a screen where it takes forever to load when I try pressing it.
5. Problem does not occur in the mornings when I turn on my PC for the first time that day.
6. There's a 1 in 7 or 8 chance that my PC responds properly with each restart.

My OS is Windows 8.1
CPU: AMD A10 5800K
GPU: SAPPHIRE RADEON R7 260X
RAM: KINGSTON DDR3 4GB 1333
PSU: CORSAIR VS650
HDD: WD GREEN 1 TB 7200 RPM
