Physically manipulating your motherboard isn't really a problem, but you haven't said exactly how you are cleaning your computer. If you aren't careful or are using the wrong tools (like a dust cloth) you have a very good chance of zapping your board with ESD. Keep yourself grounded to your computer and be gentle with it and you'll be fine.

The safest thing you can use is cans of compressed air, for the most part. Other than that, be sure you know what you're doing!

as long as all parts have all screws, you should be fine. I would not recommend it with Grand Kama Cross cooler, but if stuff did not bend and you were gentle, all should be fine.
If you're worried about this best way is to take down CPU cooler also, clean it and reapply paste. Or you can just support it for a second with newspaper stack, should be just fine.
only part that can get damaged that way is CPU cooler mount or things that don't have all screws in.
