PC sometimes restarting right before BIOS Logo or after Windows starts, then is fine

I built a system about 5months ago and all was fine, but a week ago it shut off completely and wouldnt turn back on. Turns out its was the PSU.I replaced that and still nothing, then I took the mobo battery out overnight, once I put it back in, all turned on fine and back to normal. However after a few days I noticed that the computer would sometimes restart(about 4/10 times) either right before the MSI logo would come up or right after I log into windows. Again most time it turns on normally. So far I have taken everything out and checked all wires and connections. I flashed the BIOS and made sure all drivers are up to date. I took the rams out and put them back in. Next thing Ill try is removing GPU and maybe installing it in another PCI slot to see results. Any other suggestions?

My Build is:
MSI X99A GAMING PRO CARBON MOBO

EVGA GeForce GTX 1080 SC

Intel Core i7-6800K Broadwell-E 6-Core 3.4

G.SKILL Ripjaws V Series 32GB (2 x 16GB) 288-Pin DDR4 SDRAM DDR4 3000 (PC4 24000)

EVGA Supernova 1000w PSU

256 SSD (Main Drive)

6TB sata (storage)

well I finally figured it out. So as I said the PSU was bad and when it went out it most have done something to my external hdd(and older 500GB that I used to back up documents and pics ect) or most likely when I was taking the computer apart I might have hit it or knocked it. Once I unplugged the HDD for my computer all was fine. Its weird because the HDD still works, can read off it and copy to it, but once its taken out of the equation everything is fine.
