I recently upgraded my cpu, motherboard, and RAM as outlined below. Now the system runs even slower than before i upgraded. The boot screen takes a while and takes forever to get to the sign in. Also, every time I start my computer it says that my internal D:// Drive is disconnected or has been disconnected for too long. Both of my hard drives are 500GB HDD drives which i did not upgrade. I have checked to see if there are any windows updates to install and updated the BIOS. I am running on Windows 10.

Old Specs:
CPU - Intel core i3-4170 Haswell
MOBO - MSI H7 PC Mate
RAM - DDR3 (20GB)
GPU - NVIDIA GTX 950

New:
CPU - Intel core i5-7600k Kaby Lake
MOBO - Gigabyte B8 Gaming
RAM - DDR4 (8GB)
GPU - NVIDIA GTX 950

No I did not. I simply swapped the old parts for the new ones and plugged back in my hard drives and gpu. How do I go about doing a clean install and how would that effect all of my data?

If you are running Windows 10, then you can just download the windows media creation tool and create a bootable USB drive. Then boot from the USB and reinstall.

You would want to back up there data on the drive you use though, if you format the drive, it will erase it.

The other thing, if you check, Windows may no longer be activated. Since you changed the board and cpu etc, Microsoft may count it as being a new system. So if you only have an OEM license and not a retail copy, you may have to buy a new copy of Windows.

Alright, I have done a clean install of Windows 10 and removed all my files on the OS hard drive when I did it. I have a retail copy of windows so I am still able to activate it. However, it still boots slowly and still will not recognize my other hard drive. It also will no longer recognize my optical drive as well now. Any other suggestions on what to do?
