CPU Overheating problem

Hi everyone, recently I've had a couple of random cpu shutdown due to overheat, everytime a quick cleaning up was doing wonder but last night when I cleaned it up it was still overheating so I decided to unscrew the fans and clean the radiator as well (it was full of dust and pet hair on one side.).

Once I restarted my computer I went straight into the BIOS and waited for 2-3 minutes to see if it would go back to overheating... and it did.

So I decided to change de thermal paste on my water cooler/processor in hope that it would change something and it did... Instead of overheating in 2-3 minutes it does so in 4-5 minutes (yay!)

Now what I'm wondering is which piece needs to be changed?

The watercooling, the motherboard or the processor... any help on how to diagnosis properly?

And how could I verify that?
When I go into the BIOS i have my fan at around 1.5k rpm and my pump around 3.5k rpm

EDIT : My watercooler is thermaltake water 2.0 btw
