GTX 1060 working inside case but not outside!

Hello, I'm stuck with a very peculiar issue. As soon as I insert my GPU in the upper PCI-slot of my motherboard, there's no video output. Whenever I put my system bare on a cardboard box, it works flawlessly. The GPU -does- work in the second PCI-slot, however this slot is slower so not optimal.

I've tried all kinds of things to try and fix this, different GPU's, bought the motherboard twice, removed some standoffs from the case, tried other video connectors, it makes no difference unfortunately. IO Shield is not in my system atm.

My specs:ASUS B350 Prime motherboard
Gigabyte GTX 1060 Windforce
Corsair Vengeance 16GB Ram
Fractal Design Focus case
Seasonic 520W PSU

I very much hope you can help me out here as it's driving me nuts.
 
Solution
Sounds like something in your case is blocking the card from being fully inserted into the main slot, check the bottom of the graphics card bracket is going all the way down.

You just made my month.

The motherboard was aligned just slightly too odd, making the GPU not fully inserted. It's finally working, I love you.
