When overclocking the CPU only, no it won't affect the GPU's frequency/clocks but please be warned not to change the PCIe lane frequency not exceed 100 unless your system/GPU is expendable.
Just make sure you have a quality/reliable PSU and can provide more juice than your system needs.

No i have not messed with PCIE Frequency.

BTW i have an local 450 Watts PSU which costs 500 Rupees (7.46$)
