GTX 1060 HDMI no singal Motherboard HDMI works fine

So new PC came with the GTX 1060 installed, plugged the PC into the wall socket
HDMI from the GTX 1060 into the monitor = "No signal"

Removed HDMI from GC and connected to the mb HDMI port, boom desktop appeared

What am I missing?
Installed the nvida disc while I could see the desktop via the motherboard HDMI

Powered down, connected to the GC HDMI slot, still nothing, any help would be appreciated!

Try reseating the graphics card in the slot.

Try a CMOS reset , also make sure power to the card and slot is seated properly.

100% will try both your possible solutions, however before I dive at the hardware I read something on here about the BIOS and the integrated graphics options, would they be worth looking at before hand

It should switch over to the card automatically when the card is inserted in the PCIE slot.

Since it's a new prebuilt pc, if after a few quick fix attempts it doesn't work as intended, contact your seller for a possible return/replacement. It's new, should not have issues as soon as you open the box.
