So I have 2 drives, a 1TB HDD and a 250GB SSD, I wanted to move things from my HDD to my SSD and use the HDD for my games and other stuff, but now I can't see the other drive whilst I'm booted in the SSD, I can't see it in device manager or disk manager. If I unplug the SSD I can boot into the HDD just fine though

As the others stated, you probably still have the boot sector on the HDD if you left it plugged in during the Win installation. Weird, but that happens sometimes if the HDD has another win installation on it.

Thats probably what it is, so if i delete the boot sector from the HDD i should see it when its plugged in with my SSD right? How would I delete the boot sector from the HDD

You can go to disk management and see if there is a hidden partition you can delete. But I doubt that will contain the boot sector. Best to do as suggested; do a clean install of Win on the SSD with the HDD's data cable unplugged until you have completed the Win installation.
