HDD Contains 500MB of the Master Boot Record when SSD is boot and windows-containing drive

Just finished building my new PC and installed Windows 10 Home onto my SSD. However, when I tried running Samsung magician it doesn't think my Samsung 850 Evo is compatible. Some investigation later I find that 500MB of my 3TB HDD also contains a Master Boot Record and I think this might be causing the issue.

Current Boot Order of the drives is SSD-->Disk Drive, but when I originally installed Windows the boot order was HDD-->Disk Drive despite Windows being installed on the SSD.

Is it safe to delete this partition on the HDD and then make the entire HDD a separate drive for storage? The HDD partition is considered "system, active, primary partition" and the SSD is considered "Boot, pagefile, crash dump, primary partition"
 
Solution
Only way to know if that partition on the HDD is critical is to test.

Power off.
Disconnect the HDD.
Power on.

Does it boot up correctly?
If it does, then that 500mb partition on the HDD is not critical.

But either way, that has nothing to do with Samsung Magician seeing your 850 EVO.

That's what I was thinking of doing. So any ideas what might be wrong with Samsung Magician then, or am I just going to need to contact Samsung/browse the internet and see what they have to say?

Update: Appears that the 500MB is important. Is there any reason I shouldn't reinstall windows with just the SSD running?

Should I try repairing the installation, or just format the SSD (is reformating even necessary? doesn't really seem like it) using the installation tool and then reinstall fresh? Afterward, when I plug the HDD in I should just be able to wipe the now-useless partition it has from within Windows.

If the system boots from when having only the SSD connected, I see no reason to do any reformatting.

I reinstalled with just the SSD connected (it couldnt boot with only it connected) and that part seems to be fixed now. Working on updating everything else and seeing if Samsung magician will work when I install it then
